What's your theory?
The whole story sounds like the entire series of LOST to me.

I know rogue waves have been blamed for ships disappearing, and they are often mentioned as an explanation for missing ships in the Bermuda Triangle, but I have not come across them as an explanation for missing aircraft. Even in the Wikipedia article it mentions waves of up to 100 feet -- certainly enough to engulf a ship, not too many planes flying that low off the water though.
After giving this a bit of thought I believe I might have a solution. Micro-bursts or stronger. Depending upon the column of air that is being pushed downward dictates the size of the rogue wave associated. Micro-bursts have downed many planes and still does. If you blow a jet of air into the surface of water you get not only a depression in the surface but also big waves. Not only can the micro-burst slam a plane into the water surface, the contact point may be depressed where the burst hits the water/plane. When the burst dissipates the water will rush back into the depression swamping any plane that might be trying to recover. The snap back of all the displaced water can shoot a column of water high up into the air. I've done this with an air blow gun and a tire tub of water. All that it needs is scaled up.certainly enough to engulf a ship, not too many planes flying that low off the water though.
This week debris that, so far, would seem to be from MH370 has been found washing up near Madagascar. The drift models put the point of origin in the general area off of Australia that search crews had been concentrating on. A US intelligence agency report was also "leaked" that concludes that the plane was diverted on purpose.
