After watching phase one, it hit me--how could sloane have known all along that syd and jack were double agents? the following proves he knew from the beginning..if u dnt believe me, u can watch the dvd's and ull c wat i mean...
in 'so it begins' wen jack tells sloane that syd went 'up to the mountains ' for the weekend, and sloane says "are you alright? you seem a little...i don't know." then has this evil look on his face, this smirk, like he knew jack was up 2 sumthing.
Also, in the eppy 'dead drop'--sloane wonders aloud to sydney why rambaldi would go to all the trouble to hide the music box in such a closed out, recluse space, only to leave it exposed to be destroyed? (wen, in truth, sydney had destroyed it as part of her countermission, but she cldnt tell sloane that of course). she said "another rambaldi mystery." and gave him a fake smile. he then gave her one to..if u watch that scene again on the season 2 DVD's, u can tell that he knew. that he knew there was no way that the box was naturally corrupted. all these little hints....
