Season 2 The need for Echelon

I am curious about this episode. All of the agents at SD-6 think they're working for the CIA, right? So why would they need to hack into Echelon? Sloan tells Sydney and Marshall to retrieve Eschelon, but why would they need to if they work as part of the government?

I was thinking the same thing. But I believe the answer is that SD-6 (as the CIA) needed to stop Cuvee from accessing Echelon, while SD-6 (as part of the Alliance) also wanted to retrieve the program.

Wasn't Sloane a little worried that Dixon or at least Sydney would suspect something?
