I definitely agree with you about the comedy eps and I noticed that during and after the movie, they tended to separate M/S way too much--they were supposed to be partners, after all. However, by the time Duchovny left, they had reduced his character to so much of an impotent whiner that it was a bit of a relief to me . . . but I know that I am in the minority (I was not a big shipper; the dragginess of it all wore on me). Frankly, I found Robert Patrick's dynamic presence a welcome change--but I know that many fans understandably resented him simply for being there when Duchovny was not (a thankless role, indeed) . . . OTOH, his partner wasn't nearly as strong. You're certainly right about losing control of the mythology . . . that's what happens when you have absolutely no plan and keep adding ideas as they come to you.
